The Computational Biology Lab uses computers to conduct research and develop technologies for making drug development more efficient, and to elucidate the mechanisms of diseases. The lab does not conduct any experiments using animals or microorganisms, and focuses on research using computers. This research field is called "bioinformatics," and the lab aims to contribute to drug development in collaboration with researchers who conduct experiments.

The Membrane Systems Biology Lab studies the biological membranes that make up cells and organelles from two sides: lipid molecules and membrane proteins. Its basic research approaches include protein engineering, biochemistry, cell biology, and bioinformatics. Recently, through collaborations with other groups, the lab has also been carrying out large-scale data analysis, machine learning and AI, and molecular dynamics (MD) simulations. The lab accepts undergraduate thesis students from the Department of Chemistry in the School of Science, and graduate students from the Department of Chemistry in the Graduate School of Science and from the Graduate School of Frontier Biosciences.

The Cell Systems Lab studies the relationship between cellular networks and the control of cell fate, focusing on the amounts, interactions, and changes over time of molecules inside cells. Combining quantitative experiments, mathematical models, and omics data analysis, the lab investigates the mechanisms that determine cell fate in cancer, the immune system, and the brain. The starting question is how cells select and process the necessary information from among many genes. On the lab's website, it is introduced under the name "Okada Lab."

The Cell Function Design Lab studies how cells build complex tissues and organs, and how functions of cell populations, such as maintaining homeostasis and regeneration, arise. By freely designing the rules of interaction between cells and examining the behavior of cell populations, the lab aims to understand how tissues form and to develop new tissue engineering technologies. Using the approach of synthetic biology, which artificially creates life functions seen in living organisms, the lab conducts research with cultured cells and molecular biology techniques. The lab also works on developing new therapies based on manipulating cell-cell interactions.

The Biomolecular Dynamics Modeling Lab develops computational methods for modeling biomolecules and for studying changes in molecular shape (conformational dynamics). Because experimental and structural data are growing rapidly, the lab believes that even more sophisticated methods are needed to understand how biomolecules work in a more realistic way. The lab combines bioinformatics and data analysis methods to carry out modeling and simulation using existing data. On the lab's website, it is introduced under the English name 'Laboratory for Biomolecular Modeling and Design (LBMAD).'

The Protein Data Bank Development Lab is part of the Center for Advanced Protein Data Science, affiliated with the Institute for Protein Research at Osaka University, and handles work related to maintaining life science databases such as PDBj. PDBj (Protein Data Bank Japan) is one of the organizations that operate the PDB, which collects three-dimensional structural information on molecules such as proteins, and the EMDB, which collects information on Coulomb potential maps obtained by electron microscopy. Under the wwPDB (worldwide Protein Data Bank), PDBj works with RCSB PDB and BMRB in the US and PDBe and EMDB in Europe to operate a single, unified PDB/EMDB for the world. In addition, the lab is active in the BMRBj, EMPIAR Japan site, BSMA, and XRDa groups.
