The Pomology Lab studies the mechanisms behind the various traits involved in how fruit trees bear fruit and how that fruit comes to be used. Founded in 1926, the lab carries out its research while growing persimmons, Japanese apricots, peaches, and other fruit trees in the orchard of the Kyoto Farm, located on the grounds of the Faculty of Agriculture. The lab's persimmon orchard is known as one of the largest persimmon cultivar collections in Japan and abroad. The knowledge gained is applied to developing new varieties with useful traits and new breeding technologies.

The Satoumi Ecology and Conservation Lab is based at the Maizuru Fisheries Research Station in Maizuru, Kyoto Prefecture, and studies organisms living in river mouths and coastal seas. It conducts education and research related to fisheries science and environmental science, covering the ecology, physiology, behavior, and taxonomy of aquatic organisms, including fish. The lab also works on Mori-Sato-Umi Connectivity Studies, which comprehensively examines ecosystem linkages from forest to sea. Equipped with facilities such as a specimen museum, rearing buildings, and a research and training vessel, it is the only university-affiliated fisheries research station on the Sea of Japan side, and promotes joint use of its facilities.

The Crop Science Lab studies crops such as rice, soybean, and buckwheat, aiming to produce high-quality crops stably and in large quantities. The lab's research spans a wide range of scales, from genes and proteins to production at the field and regional levels, while placing importance on observing crops directly in the field. The lab conducts surveys not only in the university's experimental fields but also in farmers' fields in Japan and abroad, and it is advancing joint research with overseas partners. Undergraduate students are assigned to the Plant Production Science course in their third year, and to this lab within the course in their fourth year (graduate students belong to the Department of Agronomy, Graduate School of Agriculture).

The Plant Breeding Lab studies the genetic mechanisms that determine agriculturally important traits in major crops such as rice, wheat, and soybean. The lab aims to apply these results to developing new varieties. The main study material is wheat. Using genome information and landraces from around the world, the lab carries out research to speed up breeding. Undergraduates are assigned to the Plant Production Science Course in their third year, and to this field within the course in their fourth year (graduate school: Graduate School of Agriculture, Division of Agronomy and Horticultural Science).

The Vegetable and Ornamental Horticulture Lab aims to produce high-quality, safe vegetables and flowers inexpensively all year round. Based on basic research, the lab develops new varieties and the systems to produce them. It investigates at the gene level the pungent compounds of chili peppers, the flower color of dahlias and other flowers, and how Brassicaceae vegetables such as cabbage come into flower. Undergraduates are assigned to the Plant Production Science Course in their third year, and to this field within the course in their fourth year (graduate school: Graduate School of Agriculture, Division of Agronomy and Horticultural Science).

The Weed Science Lab studies weeds, plants that evolve by adapting well to human activity. Weeds cause harm in agriculture and other settings, but they also help support biodiversity. To think about 'how to coexist with weeds,' the lab studies the relationships among the environment, crops, weeds, and human activity. Undergraduates join the Plant Production Science course in their third year and are assigned to this lab within the course in their fourth year (graduate school: Division of Agronomy and Horticultural Science, Graduate School of Agriculture).

The Cropping Systems Lab conducts research to comprehensively identify the problems of current agricultural production from the structure and function of farmland ecosystems. Based on this, the lab does field research to build agricultural production systems that are highly productive and sustainable while protecting ecosystems. The lab is located at the Experimental Farm of the Graduate School of Agriculture (Kizu Farm) in Kizugawa City. Undergraduates join the Plant Production Science course in their third year and are assigned to this lab within the course in their fourth year (graduate school: Division of Agronomy and Horticultural Science, Graduate School of Agriculture).

The Plant Production Management Lab is run by faculty of the Experimental Farm of the Graduate School of Agriculture (Kizu Farm), who supervise students as a cooperating research group of the Division of Agronomy and Horticultural Science. The faculty specialize in crop science, plant breeding, fruit tree horticulture, vegetable horticulture, and protected horticulture, so students can do research from a broad perspective regardless of crop. Using the farm's fields, the lab develops new techniques and plants that enable abundant, high-quality harvests while addressing problems of food, environment, and energy. Undergraduates join the Plant Production Science course in their third year and are assigned to this lab within the course in their fourth year (graduate school: Division of Agronomy and Horticultural Science, Graduate School of Agriculture).

The Quality Design and Development Lab conducts basic research aimed at developing high-quality proteins, focusing mainly on plant-based food proteins. Most of the protein in food crops is seed storage protein accumulated in the seed, and this property is also what allows tofu and bread to be made. Starting from studies of protein structure and the mechanisms by which proteins are produced, the lab has broadened its research to the relationship between structure and qualities such as allergenicity and palatability. Undergraduates are assigned to the Plant Production Sciences course in their third year, and to this lab within the course in their fourth year (graduate students belong to the Division of Agronomy and Horticultural Science, Graduate School of Agriculture).

The Quality Assessment Lab studies the quality of foods and crops in terms of the components they contain and the mechanisms by which people perceive taste. The Oikawa group studies metabolomics, the comprehensive analysis of metabolites; the Hayashi group studies how taste is perceived and palatability; and the Ishibashi group studies strawberry metabolism and physiology. The lab is located in the Agricultural and Life Sciences Research Building on the North Campus and at the Uji Campus. Undergraduates are assigned to the Plant Production Sciences course in their third year, and to this lab within the course in their fourth year (graduate students belong to the Division of Agronomy and Horticultural Science, Graduate School of Agriculture).
