The Nuclear Material Management Lab develops innovative nuclear energy systems that excel in proliferation resistance and conservation of nuclear fuel resources, studies energy policy and energy security, and works on advancing nuclear fuel transport, safeguards, and nuclear security. Through running the institute's Nuclear Fuel Management Office, the lab also takes on a wide range of practical work related to the safe management of nuclear materials, including regulatory guidance on the receipt, use, and storage of nuclear materials, education and training in their handling, and cooperation with international inspections.

The Radiation Safety Management Lab studies radiation and radioactive materials in the environment. Its work covers how radioactivity is generated, how it is measured and how it behaves in the environment, the development of environmental decontamination methods, and the safety assessment of final waste disposal. To return the results of basic research to society, the lab also builds pilot plants that purify surface water, wastewater, groundwater, and incineration ash.

The Nuclear Transmutation Systems Engineering Lab conducts basic research in reactor physics, and research on developing and applying new radiation measurement systems, in order to develop new nuclear transmutation systems that use nuclear energy more safely and efficiently. Its research centers on experiments using the critical assembly experimental facility (KUCA) and the analysis of their results.

The Radiation Biochemistry Lab (Takada Lab) studies the change of amino acids in proteins from the L-form to the D-form. It aims to detect the D-amino acids that form in proteins with age, enabling early detection of age-related diseases such as cataracts and Alzheimer's disease, and to slow these diseases by suppressing the accumulation of D-amino acids.

The Biomolecular Structure Lab uses synchrotron radiation and neutron beams as tools to carry out structure–property studies of biological macromolecules, which relate the functions and properties of proteins to features of their crystal structures. The lab clarifies the reactions mediated by proteins and the properties of protein molecules.

The Nuclear Disaster Prevention Systems Lab (Kurosaki Lab) studies the physical properties of nuclear fuels and reactor materials, develops new materials through materials informatics, and develops inexpensive, non-toxic, high-efficiency thermoelectric materials. The lab also evaluates how the physical properties of nuclear fuel change when fission products accumulate in it, and works on developing accident tolerant fuel, which has drawn attention since the Fukushima Daiichi Nuclear Power Plant accident.

The Thermal Energy Systems Lab conducts research toward accelerator-driven systems, high-density heat transport using boiling heat transfer, neutron imaging, and the development of two-phase flow measurement techniques. By raising the heat removal limit with water as the working fluid and visualizing gas-liquid two-phase flow with neutron radiography, among other work, the lab contributes to the thermal-hydraulic design of next-generation nuclear energy systems.

The Particle Radiation Oncology Lab has carried out boron neutron capture therapy (BNCT) using neutron beams from the research reactor (KUR) in more than 580 cases, the most in the world. These results, together with the successful development of an accelerator-based BNCT irradiation system, were put into practical use in 2020, when accelerator-based BNCT for head and neck cancer began as a medical treatment at medical institutions. The lab's new mission is now "interdisciplinary, translational research aimed at developing new cancer treatments using quantum beams."
